Watney recorded just 22 putts in a final-round 67 to finish two shots clear of overnight leader Dustin Johnson on 16-under par.
The in-form Californian, who had notched seven consecutive top-10s before this week, rolled in two key 20-foot par putts on the 13th and 15th and then fist-pumped his way to victory when pouring in a 12-foot birdie putt on the treacherous 18th.
With a one-shot lead playing the last - a hole which he had double-bogeyed 24 hours earlier after driving into the lake, to fall out of a tie for the overnight lead - Watney showed tremendous courage to send a 316-yard drive down the right-centre of the fairway, before holing just one of three final-day birdies at the last.
And no one could grudge the 29-year-old of winning his third PGA Tour title after narrowly losing out in this event to Phil Mickelson in 2009, when his 30-foot birdie putt on the final hole came up a rotation short of a playoff.
"It's the biggest day of my golfing career," said Watney. "With the way yesterday ended and two years ago, it means a whole lot, and I'm very, very excited."
"Top-10 finishes are nice but winning is what counts out here, and that's how you're measured."
The victory vaults Watney into second place in the FedExCup Standings, moving him closer to a deserved top-10 world ranking.
"All I can do is try to keep improving, hopefully keep winning tournaments," said Watney.
